When you say Quintilus doesn't know enough to know it's a very ancient ship, are you talking about what's under the base?

As for the reveal, she could maybe piece it all together. We come through the mass relay to find the Geth fleet moving towards the Citadel with Sovereign. The Geth dreadnaught (Reaper) at the head but something about it doesn't seem right. The scientists are reacting to it strangely too, like they know it.
Maybe there are pictures in the data, that look strangely similar to the Geth dreadnaught.

Then she remembers 'Shepards claim'.

Yeah Scarlet is going to want that ship, she is Cerberus/soon to be Cerberus  

At the very least in contact with our buddy the Illusive Man.

And I assume Scarlet will have full access to the data, or I am going to have her betray our asses to get it for Cerberus ?

Even if she doesn't know it is Reaper I am sure she will want to get the data of it perhaps being a Prothean ship to her bosses.

Quintilus knows now that there was a ship under the base and it's more advanced than any that have been discovered previously. She's also seen schematics for it, so she'll recognize it when she sees Sovereign.

I'm guessing the Reaper claims wouldn't be very publicized at the moment since they were so eagerly thrown out by the council, so they might not come to mind right away. But during the attack, before the council can dismiss it again, people are bound to start talking about it more, and in greater detail. (eg. "Could that be that Reaper thing Shepard was talking about?" "I don't care what it is, I'm getting off this station!" )
So she could piece it together on the way to her employers, and warn them of the ship's potential danger. (And with trends as they are, they will probably toss the Reaper theory aside and leave her disgruntled, as they rush off to go play with brainwashing Reaper tech.)

Yeah, I was thinking when we meet our employers, maybe they'll reveal more, enough for us to connect the dots.

[Indi]

They'll still want to send more people to go poking around there again, though.
And, if Scarlet sells her copy of the data to Cerberus there could be a real fight over the site too. Could be interesting later to go back later in the middle of that.

What if a scientist there understands the threat of the Reapers and indoctrination and vows never to send anyone back there. But then he dies.

I was going to have that minor Salarain character, that I mentioned to you a couple days ago, do something that. Not sure if I want to kill him though, at least not so early. He was going to pull Quintilus, and whoever else is there, aside and be like "I believe you, I'll do all I can to stall them"
Aha! But when Cerberus goes for the site, he can't stall them any more because they want to keep Cerberus away from it.

Ok- something's wrong with my brain. I can't connect everything.

Correct me if I'm wrong, but this is what we've all just spoken about:

1. Dead reaper under the base
2. Proof in the data
3. Scarlet has a copy of the data
4. Scarlet goes to sell the data while military characters try to hand it over to the authorities
5. Turian/Alliance employers want to dispatch more crew to the site to take control in light of Sovereign
6. Salarian dude agrees to stall the science teams.
7. Scarlet sells the data and Cerberus troops move in
8. Alliance has no choice but to do the same
